At that point, CKAN detect the problem, and errors, making sure to not change any of the mods for fear of breaking your game. I think what you ran into were apps that were manually installed which conflicted with one or more that had previously been installed by CKAN.

The policies of GRAS (Generally recognizes as safe) and YOYO (You're On Your Own) were my contributions as ideas to guide what CKAN should be allowed to do and what should be only allowable with a strict and explicit override from the user, and this was accompanied by removing listing for mods at the request of authors who absolutely did not want CKAN to be able to install their stuff. I was in part of the discussion in CKAN IRC and the bug list to push to get that added a few years ago when I still had time to do mods and so on - It was agreed that the biggest issue with CKAN at that time was screwing up an install, and that was remidied. Just so you know, the "no install due to crash" is a safety feature to prevent CKAN from blowing up your game and gamedata directory by leaving incorrect, partial or broken installs.
